I kind of hate to assume what the scene was like originally before actually seeing it on the DVD, but I think you're right on an even deeper level than just how the ending transpires. To be honest, I think that one switch changed the entire dynamic of the second act.
But I'm going to stop myself because I really want to see what the "WALL-E saves EVE" version was actually like before I start analyzing why the "EVE saves WALL-E" version works better in the context of the entire film.

For me, there's no doubt that "EVE saves WALL-E" is much more fitting for the story and their respective arcs. But I'm excited to watch the alternate scene anyway!
This isn't the first time Pixar has made major story changes to it's films. Ratatouille's story was overhauled drastically when Bird was brought onboard; just watch the deleted scenes with Bird's analysis on the DVD. It's a natural part of the creative process.

Oh, man . . . the "Ratatouille" drama . . . that totally convinced me that Brad Bird is a genius.
Apparently same thing happened with "Toy Story 2". Just read an interview with Catmull, quote: "Give a brilliant idea to mediocre people and they'll destroy it. Give a mediocre idea to brilliant people and they'll either fix it or throw it out and come up with something better."
